AD. 2997. The Earth is unified into one nation. With a highly developed civilization, people are passing their days, languid and lazy. One day, a large spherical object falls to Earth from space. It is believed to be the work of Captain Harlock. However, it was a target shot by an unknown alien race, who plan to invade the Earth. There are two persons who know this fact, Dr. Daiba, a scientist, and Captain Harlock, the space pirate. However, Dr. Daiba is killed by a subordinate of Queen Rafflesia of the Mazone, who is leading the invasion of Earth. Harlock, aware of the crisis the Earth faces, begins to fight against the Mazone. Meanwhile, Daiba Tadashi, who is the son of Dr. Daiba, thinking that Harlock killed his father, gets aboard Harlock's space ship, Arcadia, to avenge his father's murder.
